The Systems Biology of COVID-19 and the SARS-CoV-2 virus. The class will build a foundation that includes the emergence of complexity, simple biological subsystems, their reductionist and equivalent toy and organ-chip models, and the measurements required to specify model architecture and parameters. Applications to biology, physiology, medicine, chemical and biological defense, pharmacology, drug discovery, and toxicology. UGrad: PHYS 240 01 and BME 290B; Grad: PHYS 326 and BME 395C.

ReplyDelete11/Kaneko Preface
0. Knew: That life was more than just molecules and genes.
1. Learned: The text will use the study of complex systems to try to elucidate the question of "What is life?"
2. Pressing?: Given the large number of 'frozen accidents' in biology, can the theoretical frameworks of biology be comprehensive?
3. Presentation: Complex systems.
4. Thoughts: The subject matter of the book seems to be very relevant to the class. Studying the complex systems of biology can lead to an understanding that cannot be achieved through traditional biology. For example, while Turing proposed a mechanism for tiger stripe formation in the 50s, it wasn't until very recently that experimental evidence directly supported it.

ReplyDelete11/Kaneko Preface
0. Knew: The answer to the question, "What is life?". It's just surfing the energy difference between food and shit.
1. Learned: That Kaneko will attempt to build a conceptual framework for understanding systems biology that includes perspectives from a variety of scientific perspectives.
2. Pressing questions: So does Ch. 3 contain background on biochemical networks and biochemical oscillators since it is the background on dynamical systems and statistical physics?
3. Presentation: The different conceptual frameworks utilized to understand systems biology.
4. Thoughts: This text looks like it will be very interesting in light of what we have been covering in class. However, I get the sense that Kaneko is taking the stand point of "this is how I understand systems biology" as opposed to "this is how the scientific community understands systems biology." Subjective? Maybe....

ReplyDelete11/Kaneko Preface
0. Knew - There is no distinct, concrete way to describe what life is. There are many different ways to define life.
1. Learned - Kaneko will use examples of basic problems of life systems to define life.
2. Pressing Question - Why are people not happy with an enumerative approach? Isn't this more accurate?
3. Presentation - A Theoretical Physics Approach to Systems Biology
4. Thoughts - The book seems like it will be a good addition to the curriculum and useful in its layout.

ReplyDelete11/Kaneko Preface
0 knew: Basic problems of systems biology
1 Learned: mainstream molecular biology is not sufficient to decribe life.
2 Pressing ?: How much of the equation is molecular and gene biology?
3 Presentation: nonlinear dynamics
4 Thoughts: Think this book will be a good text for the class.

0. Knew:That this was a book about systems biology
1. Learned:cool organization method.
2. Pressing ?: none
3. Presentation: History of Japanese Technological Development
4. Thoughts: i like the statement, "dynamics first and consolidation to symbols later"

ReplyDelete11/Kaneko Preface
0. Knew - This book seeks to address the complexity of systems biology.
1. Learned - Kaneko believes dynamical systems and statistical physics are not sufficient by themselves to study biological systems.
2. Pressing Question - Can a text like this introduce any paradigm shift in the scientific community?
3. Presentation - Omics integration with systems biology
4. Thoughts - I appreciated how the preface provided reading instructions. Seems like a good "textbook."
